Aanachandam is about Krishna Prasad (Jayaram) who is crazy about elephants. When he was a ten-year-old child his father had taken him to the village temple to attend the festival. An elephant which ran amok during the festival knocked the boy over, placed his front foot on the lad's chest, but then spared him.
His love for elephants started on that day. He started studying about elephants and their habits. His regular education suffered upsetting his people at home. He failed in several jobs in which elephants had a role to play. Debts began to mount. It is at this juncture that Gowri and her mother come to stay with him. He gives them shelter.
Anirudhan is the very opposite of what Krishna Prasad is. An owner of seven elephants, he has hardly any love for the animals and uses them only as a means to earn income.

Devadathan Chemmathiripadu (Narendra Prasad), a vedic scholar is widely respected by everyone. He successfully completed Somayagam and has gained the title Somayajippadu. Leading a simple life away from all the chaos, Somayajippadu has two sons, Somadathan (Suresh Gopi) and Chithrabhanu (Jayaram). While Somadathan left for Delhi to become a journalist, Chitrabhanu stayed along with his father in order to assist him. Bhanu Namboothiri is now a chief priest in the nearby temple. During his Delhi days, Somadathan got attracted to atheism and became associated with several radical groups. One day he returns to his village to meet up with his family. But, upon arriving home, he finds the daily rituals irritating and starts questioning them. He denounces Vedas as superstition and starts propagating atheism among the villagers.

The story is about Anwar (Pritviraj) who discontinues his education further at the Aligarh Muslim University soon after his marriage. Padmanabhan master (Nedumudi Venu) and his wife (K. P. A. C. The film explores the practice that makes martyrs of the local political activists who are willing to sacrifice their life for ideologies. The film is also a poignant love story of a Meera (Sabitha Jayaraj) and her relentless fight against her own family and society for the man she love. Meera falls in love with Thomas (Jayaram), who becomes an accused in a political murder and is sent to jail. Although Thomas is innocent, he accepts the verdict against him for his political party. Along with Meera's battle to save Thomas, the film also makes a statement on the tragedy caused by the pesticide Endosulfan, in Kasaragod district. Thomas is an activist who fights for the rights of the victims of Endosulfan.

The film gets its title from Mammootty's character's role Johnnie Varghese. He has a brother Bobby Varghese who studies in Bangalore degree college for Economics. A visit from his brother and friends changes Johnnie's mind and he joins college despite of his age. From there he clashes with Swamy who rules the college with his drug gang. Because of his love towards his brother Bobby, Johnnie joins to his college as a student and starts living together. Soon he became the hero of the college as well as rival to Saamy and his gang. Bobby falls in love with his classmate Chandini, who was a depressed girl, as she was an adopted child to her parents. Chandini was adicted to drugs by Saamy and was hospitalised. Johnnie suffers from eye sight problems and realizes that he will soon loose his sight completely. Because of this he wants to see Bobbie's marriage and pleads to Chandini's parents for the same. At last they agrees after hearing his story. On the night of the marriage Bobbie is killed by Saamy and his gang. When Johnnie comes to know about his brother's death, he rushes towards Saamy and Didi, the leader of the gang and kills them. In the end Johnnie looses his sight completely and meets with an accident and dies.

This is an adaptation of Shakespeare's Othello, revolving around Kannan Perumalayan (Suresh Gopi)), a Theyyam artist who corresponds to Othello, and Thamara (Manju Warrier), the beautiful daughter of the village head. While Unni Thampuran hates Kannan because he had a crush on Thamara, and Paniyan, (Lal) who plays a Koomali, covets the role of Theechamundi which Perumalayan holds. Paniyan plants the seeds of doubt about Thamara's fidelity in Kannan's mind, making him suspect that Thamara and his assistant Kanthan (Biju Menon) are having an affair. Kannan spots a silk robe which he had presented to Thamara in Kanthan's hands.
