Padmanabhan master (Nedumudi Venu) and his wife (K. P. A. C. Lalitha) is waiting for Unni, their only son who is missing for many years. 10 year old Unni got lost in the crowd during a temple festival where he was along with his neighbour Panikkar (Oduvil Unnikrishnan), popularly known as Poorappanikkar. Panikkar too did not return since he decided to return only after finding Unni. Ammu (Kavya Madhavan) is Panikkar's daughter who also believes, like master and his wife, that her father will return one day with Unni. The master finds Unni and brings him back to the Village.

The film gets its title from Mammootty's character's role Johnnie Varghese. He has a brother Bobby Varghese who studies in Bangalore degree college for Economics. A visit from his brother and friends changes Johnnie's mind and he joins college despite of his age. From there he clashes with Swamy who rules the college with his drug gang. Because of his love towards his brother Bobby, Johnnie joins to his college as a student and starts living together. Soon he became the hero of the college as well as rival to Saamy and his gang. Bobby falls in love with his classmate Chandini, who was a depressed girl, as she was an adopted child to her parents. Chandini was adicted to drugs by Saamy and was hospitalised. Johnnie suffers from eye sight problems and realizes that he will soon loose his sight completely. Because of this he wants to see Bobbie's marriage and pleads to Chandini's parents for the same. At last they agrees after hearing his story. On the night of the marriage Bobbie is killed by Saamy and his gang. When Johnnie comes to know about his brother's death, he rushes towards Saamy and Didi, the leader of the gang and kills them. In the end Johnnie looses his sight completely and meets with an accident and dies.

This is an adaptation of Shakespeare's Othello, revolving around Kannan Perumalayan (Suresh Gopi)), a Theyyam artist who corresponds to Othello, and Thamara (Manju Warrier), the beautiful daughter of the village head. While Unni Thampuran hates Kannan because he had a crush on Thamara, and Paniyan, (Lal) who plays a Koomali, covets the role of Theechamundi which Perumalayan holds. Paniyan plants the seeds of doubt about Thamara's fidelity in Kannan's mind, making him suspect that Thamara and his assistant Kanthan (Biju Menon) are having an affair. Kannan spots a silk robe which he had presented to Thamara in Kanthan's hands.

Sammohanam tells the story of a mysteriously seductive girl, Pennu (Archana) in a quiet village to which she has temporarily relocated, in search of her missing grandfather, Karuvan Valyachan. She creates a strange chasm among male folks, breaking marriages and old friendships. Chandu (Murali), a wealthy farmer who owns paddy fields was the first to fall for her charms and even breaks up with his wife Jaanu (Bindu Panicker) and family. Later when Pennu started wooing Chindan (Balakrishnan), a jaggery mill owner and a close friend of Chandu, he cannot stand it and attacked Chindan with a sickle, chopping off his earlobe. Then comes Ummini (Nedumudi Venu), a travelling seller with his pair of horses. He is an old alley of Pennu's grandfather. Soon he too got enchanted and fell for Pennu's charm. Ambu (Sarath), a helper of Chandu also has a hidden passion for Pennu, even though he is much younger to Pennu. Chandu sees Ummini and Pennu together and becomes angry and fought Ummini with his sickle. Ambu tries to intervene and gets accidentally knifed to death by Chandu. Chandu out of guilt and grief commits suicide by jumping in to a waterfall. Finally Pennu leaves the village alone, after torching her house, having fractured the village community with her sexuality.
